So as I'm trying, and slowly making progress, to improve my roster, I have a couple of questions and wanted to solicit some advice. Here is the squad I'm currently working with, and I know Nick's squad would probably put up triple-digits against me.
Current Starters: C - 4 - Russell Martin - 4/9/5 1B - 5p - Mark Teixeira - 8/10/3 2B - 4.5 - Jason Kipnis - 9/3/6 3B - 3 - Brock Holt - 7/1/5 SS - 4 - Yunel Escobar - 9/3/2 LF - 3.5 - Kevin Kiermaier - 6/4/9 CF - 4 - Matt Kemp - 6/7/6 RF - 4 - Ben Revere - 9/1/9 DH - 4.5 - David Ortiz - 6/9/1
Sub Options: SS - 3.5 - Adeiny Hechavarria - 7/2/5 OF - 4 - Alex Gordon - 6/7/4 SS - 3.5 - Jose Iglesias - 8/1/7 OF - 3.5 - Austin Jackson - 6/3/9 DH - 4 - Alex Rodriguez - 5/9/3 3B - 3 - Cody Spangenberg - 6/2/7 3B - 3.5 - Marcus Semien - 5/5/6 C - 4 - Travis D'Arnaud - 5/8/1
Who should I use as my three subs? Should I make any changes to my starters (C, 3B, OF, DH)? What is the best way to improve: picks, trades or saving for free agents?
Also, what do you guys recommend for the settings (lineups, bunting, stealing, etc.)?

Here's a bit of advice.
1-change your 3B. You have an inactive that's higher rated. There are very very few times when that's a smart move.
2- leave the rest that you were asking about.
3- best bench players fill a need when you're down by 1 or 2 late in the game. For that reason you want 2 power hitters and one pinch runner. So find you're 2 highest inactive on power and your highest speed. I do this a little differently but my team is very different.

As far as the settings they don't matter all that much in my opinion. I mostly leave them at average. Only difference is I have some elite speed at the top of my lineup and I like to steal second and third so I have steal at lots. Never extreme if you auto play though. They get too aggressive and get picked off a lot.
Everyone should have their lineup set to vs left and vs right. The game weighs this matchup very very heavily.

I know my bullpen is a huge weakness. I have to win a lot of shootouts.

Thanks so much for the help. I made the change at 3rd because Semien was batting .160 over like 50 games and Holt was hitting .240. I have trouble because I have a few guys hit over .400 and and a few hitting around .200. But I really appreciate the advice.
In terms of your roster, I think I'm the wrong person to be giving out advice. I'm just glad we are on the same team.
Anyone else have advice for Nick? What is everyone else working with?

No problem on the advice. You may have hit the one single spot where it's smart to start a lower rated player.
Best stat to figure it out is WAR. Wins against replacement. Who has a higher number?

That means holy is -.3 games compared to the other guy (keep forgetting his name. Sorry). There's much much more to the game than batting average. I definitely understand you though. Before I got Braun I had Hanley Ramirez at left field. He was hitting .195 but he had a positive WAR. This was due to his power (9) and he was actually a speed improvement (5).
I sort of have the same thing going at third. I start Machado (7-9-7) over Donaldson (8-9-3) even though Donaldson hits for a slightly higher average. That decision is based solely on speed though.
